Sources tattle to TMZ that Katie felt like she was a "robot" who played Pinocchio to Tom's Geppetto, with her more diminutive half "making every major and even minor decision in her personal and professional life."
But did that include how to parent Suri?
"Tom didn't follow a sleep schedule for her," an insider alleges to Us Weekly. "He let her eat ice cream for dinner and was all-around overindulgent. They fought viciously over this because Katie struggled to be a disciplinarian."
As one church member explains to People mag, "Children should never be held back or discouraged from following their bliss. Parents should not get in the way of what a child wants to do."
The method apparently didn't sit well with Katie.
"This is about protecting her daughter," another spy tells Us. "She wants to be in charge of how Suri is being raised and didn't want her to have an exclusively Scientology education."
An education that's described as "lousy" by Jenna Miscavige Hill, the niece of Scientology overlord David Miscavige (she left the church in 2005).
In a statement, she asserted, "My experience in growing up in Scientology is that it is both mentally and at times physically abusive. ... As a mother myself, I offer my support to Katie and wish for her all the strength she will need to do what is best for her and her daughter."
